Not only is a negative expression. When it is at the beginning of sentence, it requires be or the auxiliary verb before the subject, e.g.:

| Not only had they lost all their money, but they had no way of contacting the embassy. (No sólo habían perdido todo su dinero, sino que además no tenían ningún modo de contactar con la embajada.) |
